Design: Nucleic acids were extracted using Applied Biosystems MagMAX CORE and Pathogen kits with a KingFisher Duo Prime purification system. The nucleic acids were treated with Ambion DNAse I, and RNA was purified using Beckman Coulter RNAClean XP and depleted of rRNA using an Illumina Ribo-Zero Plus kit. cDNA and sequencing libraries were generated and sequenced on an Illumina NextSeq 550 using a high-output 300-cycle cartridge.
